- There is some sort of quirk (or bug?) in PLOTSTRUCTURE that shows up in certain
- cases. I felt that the people on this list should be informed.

- PLOTSTRUCTURE seems to calculate Kyte-Doolittle hydrophobicity values for
- thresholds set below a certain value in PEPTIDESTRUCTURE. A GCG user here set
- the default value for one of his proteins hydrophobic character as 1.6 (as in
- the referenced paper and not as in the program's default value) in
- PEPTIDESTRUCTURE. However, values < 1.6 were calculated as hydrophobic as well
- in the 2-D plot.

- To their credit, GCG have begun looking into the problem and a fix (or an
- answer) should be coming soon. Here's Michael Hogan's (GCG Support Personnel)
- evaluation of the problem:

- ^Here's the story. The plotting routine that produces the 2-D plot contains a
- ^statement that subtracts a constant value from the hydrophicity values in the
- ^p2s file. This subtraction accounts for the anomalies your user noticed (i.e.
- ^setting the hydrophil threshhold at 1.6 but getting residues with lower values
- ^marked on the figure). The problem I am having is finding out exactly why the
- ^constant factor is being subtracted in the first place. I am hesistant to make
- ^any changes to the program until I understand why this is being done this way.

- ^to send you a fix this afternoon.
